KiTTY confuses password with auto-command
Dave - Fri 01/04/2011 05:16:45 CEST +0200
When an auto-command is set but no auto-login password is set, KiTTY sends the auto-command at the password prompt. This seems like a sequencing error because the password is sent as part of the SSH connection long before the remote shell pops up. So KiTTY should wait for the SSH connection to complete and the remote shell to send something before sending the auto-command.

Oh, I've tried playing with it a bit more by doing things like adding a delay before the auto-command is sent and it doesn't help, it just stalls at the password prompt for the delay time and then enters the auto-command in place of the password. So this definitely seems like a software bug and not something that can be solved via a config change.
